DLC antagonists are based on the ways players usually play this game.

Elijah is the cautious player who reads walkthroughs and guides to make sure he knows exactly how to go about achieving his goals. Reading his journal entries in the Big MT gives the impression that he had some sort of outside guidance, or was just so paranoid that he made sure he was executing his actions perfectly. His downfall comes about because he gets excited and tries to act on his own, but is so inexperienced from using a crutch that he thinks he can simply walk into the vault, gun you down, and make off with his prize.

Salt-Upon-Wounds is the chaotic evil stupid player who will ignore any practical options given to him in favor of burning everything to the ground. His name comes from his practice of salting the ground he conquers, which serves no purpose other than to solidify his persona as pure evil. His actions are intended to garner favor with the game's "evil faction," Caesar's Legion.

Dr. Mobius is a good player, someone who tries to avoid conflict and resolve situation peacefully. His robo-scorpion army takes the place of the player's companions, often sent to fight without the player to avoid karma/reputation changes or to simply keep up the appearance of pacifism. He went through great trouble to avoid fighting the Think Tank, content with simply leaving them stuck in the Big MT complex. He manages to convince you that he's a harmless scientist, but this could be a very skilled Speech check aimed against the player.

Ulysses is a role-player. He has an overarching backstory, the elements of which influence his decisions even when they are not practical, such as not killing the Courier due to Caesar's orders, even though he has not followed Caesar for some time. The rest of the DLC serves as his backstory, slowly building him up from occasional reference to obviously important to primary antagonist. He'll talk your ear off about what he wants and how he intends to get it. He is one of the most well-written characters in all of New Vegas and it's because someone sat down and lovingly crafted him into the story, much like some players will go to lengths to make sure their characters have plenty of purpose and personality.

Speaking of theories, I saw this wack-booty theory on TV Tropes a while ago.

The Mojave Wasteland is Purgatory. Mr. House is God, and his Securitrons are Angels. Caesar is the Antichrist (charismatic but ultimately manipulative and cruel), the NCR is Man, and Yes Man is the Devil, tempting you with rebellions against God's will and tricking you into believing you are acting out of free will. Mr. House won't let you make an alliance with the BoS because they worship false idols. I think there was some other details, but that's about it.

That would be strange, considering you have to wipe out Caesar in order to support Yes Man.

I heard another theory that the 4 endgame factions you can choose are modeled off the 4 directions of the political compass. Conservative/Legion, NCR/Liberal, House/Authoritarian, Yourself/Anarchist. Obsidian games have a lot of narrative depth I guess!
