The game itself is far from perfect, sure. But oh man. TGMP was a pretty clever (while disgusting) villain idea

Hojo (FFVII)
Dormin (SotC--I guess he can be considered a villain, right?)
Vaati
Yggdrasill (ToS)
Cynder (Spyro:New Beginning. I know she's not a villain later but she made a darn good one)
And Shadow Link
