I dont know, I always read it more as in the physical appearance of her suit was changed, not what is underneath. After all her suit appearance was changed drastically as we can see.

If the suit is bonded to her to the point where it cant be removed properly as long as she is not conscious and with how much time she seems to spend in it, I don't consider it much of a stretch that she would consider it a part of her physical appearance as much as her own body.

The crucial part is, though, that there are such organic components of her power suit. What you see is metal and plastic stuff - excluding the fusion suit, of course, which does look quite organic in various parts. These organic components got integrated in her system in a way that requires her to be conscious during operations. Now, what kind of operations do require the patient to be conscious? You're right: Operations on the brain, or generally the central nervous system.

I think you misunderstood. Samus was rendered unconscious while still having her suit on. Meaning that it was impossible to remove and ths the only way to removethe X infection, was to surgically cut down the infected part of her suit that just wouldn't go away.
