As far as Clannad goes, I like to think that Naota ended up with Ninamori. I like Haruko, but I can't see Naota being with her, I like how it ended.

I don't. The series had a pretty final ending. I'd rather they redid the entire thing, ala Brotherhood. Maybe give them some more episodes to work with. Hopefully get an entirely new writing team. Fix everything that was wrong with the series, i.e. half the minor characters that were INCREDIBLY one-dimensional, and pacing.
That is what I would like to see.
The story was very interesting, and had potential, but the development team kind of tripped all over themselves along the way. Some parts of it I still love, but others were just... ehhhh.
The second season was either going to be a flashback that fleshed out the other characters of the SSS (and explain how they joined), or was going to be a follow up with
a new SSS fighting against Yuzuru, which means a new cast fresh for development.
They had a shitload of stuff planned out, but they had to cut the series from 26 episodes to 13. The writing wasn't the problem.
There was even supposed to be an episode addressing Noda's crush on Yuri.
And Brotherhood is a bad analogy, since everything that made it to the first anime was horribly cut down and boring in Brotherhood. If you hate how abridged AB was, a remake like Brotherhood would make it worse.
