Shodan was pretty bone chilling, but I think Irenicus was more memorable for me. He was the right mix of sadistic motherfucker, insane genius and tragic villain. It's a nice progression in his character; the pacing is just right. Every time he shows up, it's only very briefly, and you always want to know more about what his deal is. And the transition from just some guy who likes torture to a pitiful man who had the little love in his life taken away was aptly done. He was a very fleshed out character.

Kefka from ff vi for me. the reason is: how many villains can boast about having actually destroyed the world, having it redone after proclaiming himself ruler, having captured most of the magic in the world, having destroyed most espers, and all of that he did while he laughed hysterically.
also, he is a clown.
and he kind of became a god too.

other villian would be bowser (specially from the mario & luigi games since he has more dialogue) and balrog (from cave story)
