Exactly. Samus is a unique character with a few
fun moves, but not many good ones. Landing her weird, laggy spike is or getting a kill with a charge shot is fun and can make the character feel powerful in the moment, but overall she's still playing at a significant disadvantage.
I actually understand and respect Sakurai's philosophy in making Samus, Ganondorf, and similar characters so weak: they're good in low-level play because of their damage output (not across the board for Samus, but her charge shot is mighty powerful and most beginners won't cope with missiles well) so if they didn't have matching weaknesses (awful frame data, and in Samus' case low priority) then they'd be horribly unbalanced at that level, even if it would help in top-level play. If Samus' utilt came out faster, if her usmash could scoop people up like Megaman's, if she wasn't a sitting duck after a missed grab, etc., she'd be pretty good at a higher level, but against casual players she'd be way too good. ((That's part of what's cool about Project M, in my understanding - because PM is made for serious players, every character has been balanced for serious play and this issue doesn't really come up))
You can kind of see this in Corn, who plays subtly like a better Samus - a weaker charge shot is compensated for with better side-b zoning, a better up-b for doing damage at the ledge, a better nair that does less damage but works in more cases, etc. etc. They even share a few weaknesses, like weird up-smashes that are hard to hit with. Overall, Corn is a bit harder to use but much more capable.
Samus is very much a beginner character with straightforward options that make high-level play with her much more difficult. Not to say she can't be played well, just look at someone like Afrosmash, but other characters can go a lot further on less skill.
