I nominate Lavos (warning: long spoilerific list):

[spoiler]He(?) attacked in the Dark Ages,[/spoiler][spoiler] he can take on the powers of most of the bosses from before the Dark Age fight during the prelude to the final battle,[/spoiler][spoiler] he has an outer and inner core that both needed to be destroyed as part of the final battle,[/spoiler][spoiler] he appears if Zeal is defeated on the Black Omen,[/spoiler][spoiler] his inner core revives like crazy,[/spoiler][spoiler] and he managed to come back as some sort of parallel universe monster fused with Magus' sister.[/spoiler]
