Actually B/W's plot is my favorite and is overall the best put-together in the main series.
A lot of my AUGH for XY stems from the fact that there was so much wasted potential. There were a lot of really interesting themes and stories that were presented (AZ and what he did for example), but everything ended up being completely wasted on terrible characters and a terrible plot. Almost everyone was stupid and pointless (the rivals and Sycamore), the plot was difficult to keep track of, and it couldn't decide if we were supposed to take Team Flare seriously or not.
And honestly I felt like a lot of the themes, as interesting as they were, weren't really the sort that could be done appropriately in a Pokemon game, at least not yet. Discussion on war, genocide, resources, etc. aren't really the sort of thing the writers over at GameFreak have proven themselves to be adept at handling for a series that's supposed to be accessible to everyone, everywhere. They've been better at writing stories that focus on relationships, such as B/W and XY's post-game story with Looker, Emma, and Mimi. Dark, large-scale themes is where the writing often seems to fall apart.
