Wind Waker's my favorite.
Of course, I'm probably biased, since it was my first Zelda title. (well technically that was Ocarina of Time in '00, but I didn't play it for long at the time because I got scared. I was 9)
But I just loved the plot, and other little stuff like the way the enemies fought and the quirky sense of humor the game had.

I actually liked the sailing, but I also love the ocean so whoops more bias.

Seriously though, I agree, Majora's Mask was the only Zelda game I can recall where you get to play as someone OTHER THAN Link. However short it was.

Wind Waker bro, you get to play as Makar and whats-her-beak. They could even fly.

Oh, that explains why I preferred it over Twilight Princess.

I liked Makar, but What's-her-beak annoyed me. I guess it was the whole thing with her having a crush on Link thing and how Link's buddy already likes her that bothered me. Big stander on the guy code.

I didn't have any problems with WW's gameplay (on land), it was just a lot of little things that made me dislike it. Like my favorite race being turned into a bunch of plants. And the Great Deku Tree becoming a derpface.
