I mentioned him, in my spoiler-tastic reasoning for why Pokey's my favorite.

I still need to play the original Mother, so I can get a feel for how Giygas (or Giegue) was before he because what he was in EarthBound.

[spoiler]Andrew Ryan, Atlas/Fontaine, and Sophia Lamb don't really count as villains, (except for Atlas/Fontaine) but they still have some fairly evil moments.[/spoiler]
also, Sander Cohen.
Pyramid Head, if not just for the fact of how creepy he is.

Xemnas and Sephiroth are both fairly villainous, but they both have some traits that make me a little iffy about putting them on a top villain list.
Shodan is a good villain, but I didn't get around to System Shock until after I had played Bioshock, and unfortunately, System Shock 2 and Bioshock are almost exactly the same game...which was intentional.

PirateDude202 is right about Porky.

God when I was playing Brawl I got so scared when HUGE STATURE COMES OUT OF HAMMERSPACE NOTHING YOU CAN DO DOES ANYTHING TO IT UNTIL NESS SAVES YOUR booty WITH A NEW YEAR'S BOMB WHICH IS PK FLASH AAAHHHHH. But that's not why he's a good villain.

And yeah, Giygas is awesome.Here is the Article about him. That, and he is really creepy. At first (in Mother) he looks a bit like a fetus inside a womb. In Earthbound / Mother 2 however, he looks like this screaming face.

AND his design inspired Mewtwo, one of the most awesome Cockfighting Society EVER.

I was going to put Gannondorf (OoT version, before he felt obligated to end every endgame fight with hand to hand combat) and then changed to Shodan, but I have to agree with [citation needed], and choose GLadoS. There is something about making you laugh and making you feel terror at the same time that grips you...

and...she has her own song. (Gannon just has an ascending set of chords).

Although Ganondorf is a runner up. I mean, you can impale him, curse him, seal him, but...he comes back.

...such a shame Super Smash Bros. does him no justice.
