I think Big Boss forgot he was supposed to be sabotaging you, because he doesn't actually commit any acts of sabotage until almost the very end of Metal Gear, after you've done most of what you set out to do (thanks to his help). He's just that good of a CO.

The person Snake's talking to in the comic is a body double (if you don't understand, finish MGSV) - the REAL Big Boss is the one commanding you.

Although it is true that Big Boss helped you to beat the guy you weren't supposed to beat and wouldn't have done without him, so the body double has a right to be rustled. "For fuck's sake, Saladin!"
