I believe one of the fruits you collect in Pikmin 3 is an orange tomato, so yes. IIRC, Brittany even said it wasn't very appetizing because it reminded her of veggies.

The games kinda consistently talk about them being plantlike and having numerous plant qualities including being born from seeds, so I'd imagine they'd be considered vegetables if you consumed them.

The onion produces seeds, so it'd probably be the fruit. Pikmin behave more like ants than anything. They bring resources back to the "queen" (essentially what the onion is) to produce more seeds to grow their numbers.

In all likelihood, Rock Pikmin would be comprised of sclereids or "stone cells". They're crystals in the plant that make them extremely tough and unappetizing (the reason pears are tough is because of these). You'd just need to boil the Rockmin to break down and cook out the sclereids.
