Hoo-boy. That's only been the biggest joke in the Pokemon series since Red and Blue.

I didn't understand this comic at first. I thought Katie was annoyed at the idea of it having it's mothers skull when it clearly just hatched, and out of frustration, she punched it in the face, thus knocking the skull off and denting it's face.

So I'm sitting here wondering why the mother takes its skull out instead of giving the skull it already wears.

Maybe the mother takes off its skull and gives it to the baby, that's what it meant by "mother's skull"

My first thought was that it should have been a skull-less Marowak. Although it wouldn't have been as cute. I'm envisioning a different ending. Newly hatched Cubone looks up at Katie and says "Mama!!". Katie smiles. Cubone rips head off Katie and wears it. That might be a complicated edit.

Well considering, the mother is generally a Marowak and not a Cubone and Morawak's have their endoskulls infused with their head...
